clean install

Will clean install on a full partition as opposed to a partition help me so that i dont get these pop up effects where things are taking 2 1 seconds to pop up ?

or does it not matter if i run yosimite on this partition which is 40 gigabyte and now there is 8,22 g free on it.

Open up Activity monitor and have a look at memory pressure.
Your partition may be too small to handle virtual memory and swapping gracefully.

Also run iDefrag (demo available) to see the states of the catalog file and attributes file.
