iPod Converted MKV loosing video sync?

Hi all,

First post, I've been converting some of my h.264 movies from mkv to mov via quicktime pro and adding them to itunes, which works fine. But after a play or 2, the video seems to loose sync and stutters all over the place, my library is on an external USB drive, could this be the cause of the problem?
