Converting from AppleTV to iPod

I have ripped a lot of my TV shows from DVD to my computer using MacTheRipper and Handbrake using the AppleTV setting for when I eventually get round to buying a suitable TV and then an AppleTV. Anyway I wanted to put some of the Tv shows onto my iPod and I was informed that the file was not compatible. I guess this is a file size issue so I have started to convert the file using the iTunes built in option.

My question is this... Will the video retain the original resolution or will it now be an iPod only resolution? i.e. does iTunes duplicate the file so you get one for the iPod and one for the AppleTV?
