I use my UPAD to mark up on PDF files. Is there a way to convert a Kindle books to PDF so I can make notes and highlight in UPAD?
 
Most Kindle files have DRM protection, and cannot be converted to PDF without removing that first. Stripping DRM, even for private use conversion with no intent to distribute, is illegal in most countries, so methods to do so cannot be discussed here.

Having said that, you can highlight and annotate within the Kindle app, and your highlights and notes are then searchable through your Amazon account via http://kindle.amazon.com.
