I've got an MKV which I'd like to convert for use with my ATV. The video is h.264; the audio is ac-3, so I would figure that this would be simple. But I've used MKV Tools; I've used Subler; and every time I end up with a file that plays fine in MPlayer and VLC, but which has no audio in Quicktime.

Any ideas? I've just started diving into this stuff, so I'm sure I'm overlooking something glaringly obvious and simple.

iTunes won't play AC-3 audio. You need to convert the audio to AAC (either 2.1 or 5.1 ... or both) and remux. Shouldn't take too long.

This seems to have done the trick. Changed the setting in MKV Tools to convert down to AAC, worked. Thanks. Now all I've got to do is figure out why the audio is out of sync after muxing and I'll be good. Much to figure out about this stuff.

Try using Subler on the file with the audio problems. Run it through an "optimize" pass. Not sure if it would work, but it fixed a file that I had that had issues with stuttering and chapter mark problems.

I have tried every program under the sun for my conversions. Eventually most of them run into some kind of problem. The audio was a big one for me too.

Handbrake really seems to be the only one that works flawlessly. Seems like the way to go, should solve all of your problems.
