You know how some applications add preferences to system preferences, is there any way to do that yourself? without having to make an application that adds that, like, lets say, Adding safari preferences.

Thanks

No, you can't add preferences to the System Preferences, unless you install an app that creates a preference pane. Safari preferences are located in Safari > Preferences, not in System Preferences.

I know that it is located there, it was just an example, if was wondering if you could change preferences without having it open, but thanks anyway.

Is there a particular preference you want to be able to change?

I just wanted to add some things there, i like things organized and stuff, its not something that i really really want, but i thought it would be cool if you could change setting without opening the app.

Some settings can be changed without opening the System Preferences app. It just depends on what exactly you're trying to accomplish.
