Cydia question

I JB my phone last night. I'm a newb at apple, iphone, JB! There I warned ya. Anyway. When I installed Cydia I lost all of the native apple icons/apps. Messaging, Calender, Contacts, etc. All of the icons on the bottom of the phone, Phone, Mail, Safari, etc. I did a restore on my phone and did the JB again. What happened to the cydia install? I also lost the Cydia app. I'm running a 32 GB 3GS 3.1.2. I would really like to get Cydia installed.
