I set my son up with iCloud storage at £2.99/month so his phone remains backed up. We sat together on his phone completing the process, with the payments coming from my bank.

He showed me his phone yesterday with my bank card appearing on Apple Pay on his phone. He seems to think it was set up in a way that the card can't be used, but I'd like to delete my card from his phone.

Would I have made a mistake when setting up his iCloud subscription, or is this how it has to be? Can I delete my card from his Apple Pay whilst maintaining my payments for his iCloud subscription?

No. Apple Pay is separate from your Apple account. You can have whatever card on the account and not have it in Apple Pay.
