Develop apps with San Francisco font?

Permitted License Uses and Restrictions.
A. Limited License. Subject to the terms of this License, you may use the Apple Font solely for purposes of design and development of applications for the Apple Watch. The foregoing right includes the right to show the Apple Font in screen shots, images or mock-ups of an Apple Watch application.

We can onlye use San Francisco for Apple Watch apps, but what if I'm developing an iPhone app and want to use the (default) iOS 9 font, SF? Is that now permitted?

That was prior to the iOS 9 and OS X 10.11 announcement. Of course you can use San Francisco in iOS 9, it's the system font and is used automatically and you can also select it like any other font without importing it manually like in iOS 8.

You can notice that apps that use the system font directly (Twitter is a good example) automatically use San Francisco when running them on iOS 9 without changes. So probably the cleanest way is to simply use the system font and let the app look right on whatever version the user is running. Trello is another example where they use custom UI elements everywhere, but on iOS 9, everything uses the SF font and it looks pretty good.
