Can I put a large photo collection on my 3GS again, without ending up with a bunch of empty folders?

The release notes for iOS 5.0.1 didn't mention anything about photos so I'm guessing that whatever problem you experienced was either a fluke and you should try again or was not addressed in this most recent update.

This update contains improvements and other bug fixes including:

- Fixes bugs affecting battery life
- Adds Multitasking Gestures for original iPad
- Resolves bugs with Documents in the Cloud
- Improves voice recognition for Australian users using dictation
