Just wondering if you need to do a MAS install manually to get updates, or if there's any added stability.

... I'm assuming there's no difference but just wanted to be proactive about it.

It's exactly the same, with the exception of the build # being one number higher.

Is that why Yosemite isn't showing up as an update in the App Store if I'm already running GM 3? It's not showing up for me on 2 different machines, both with GM3 on them.

Correct. GM 3 is the release version. You can always download the full version from the store and do an update that way if you'd feel more comfortable having the final build #, but it not necessary.
