I converted some tv episodes and the audio plays fine on the computer but on the ATV I get constant digital pops and clicks. I tried disabling the 5.1 channel track in subler and readding it to itunes but it was still popping and clicking on the ATV.
 
How did you convert the file? Some apps can produce 2.0 audio with glitches. Try going to the Apple TV's audio settings and setting 'Dolby Digital' to 'On' and give it another try.

i fixed it by deleting the surround sound audio tracks in subler. only like 3-4 of the episodes had the surround sound track anyway so it must have been a glitch.

I have the same issue with any m4v (mp4 H.264) I encode with Handbrake after running through MKVmerge to add subtitles. It happens on Apple TV2 and High Profile presets. No one seems to have a remedy.

Bluray -> DVDfab -> MKV + idx subtitles -> MKVmerge -> MKV remuxed with vob subtitles -> Handbrake
