I found exactly what I needed here (since I'm running Vista, I had to scroll through the comments).

I do think it's silly that I had to edit the iTunesPrefs.xml manually for this. Why can't Apple do things like put a check-box in "Preferences" for disabling auto-backups? While we're at it, why can't they let me specify a backup location?

Obviously this won't solve the problem of absurdly slow backups for those of us who run a lot of apps; but at least it will allow us to sync without too much pain in the interim.

well the only way that you can disable the backups is to x it off when it starts , because if you do, then it will carry on with the rest if the sync!! Good look!
 
Nope, making the changes to the iTunesPrefs.xml worked perfectly. Now when I connect the iPhone syncs without even attempting a backup.

If you downloaded them to the phone first, I would assume so. You can resolve this, however, by right-clicking on the phone in iTunes and selecting "Transfer Purchases."

Thanks for the links. Will disabling the Auto-Backup cause any side effects or other oddities to creep up later?
