iPhone Disappearing Cydia Apps

Anyone have this problem? I've had some apps (Springtomize3, BytaFont2, and iFile to be precise) installed from Cydia disappear upon respringing. Springtomize can still be accessed from the Settings app even after the icon is hidden. But I have to respring my iPhone to make the icons reappear. A respring brings back the Springtomize and BytaFont icons but not iFile, so I have to reinstall it every time this happens. Anyone know why this happens?
 
I've had this happen (especially with iFile and iCleaner, but recently Winterboard do this too) and if you simply leave it be it appears to kind of fix itself.

Once an icon returns it seems to not disappear again.

iFile disappeared three times so far. I left it be for a whole day because I didn't realize it was missing. I had to reinstall it again in Cydia.
 
Happens to me sometimes, too. Running uicache from terminal or ssh, logged in as user mobile, causes them to pop back onscreen.

I don't have Activator and it happens randomly when I respring to enable a springtomize effect or to clean a cache or even sometimes when I install new cydia tweaks that require a respring. Like someone else said though, after a while, installing something else from cydia or just a few reboots, it seems to fix itself...still kind of annoying though
