One thing I disliked about iCloud backups is that not everything is backed up and restore unlike an iTunes encrypted backup, but it seems like that's not the case anymore since certain apps still have me logged in? I'm confused, but I'm still gonna go app to app on each of my restored devices to make sure everything is check, but I would like some clarification. Thanks.

No, and neither should they. One key should not access all locks.

hmmm, well all passwords and logins were all restored. im really surprised. must be because of two factor authentication. sooooo its one key and a trusted padlock to unlock all keys

That's a change since the last time I did an iCloud restore then, and not one I favour.

You can now encrypt iCloud backups. I think they implemented that recently. So that's why passwords stay.

So, in iTunes, when you backed up your phone previously, the "encrypt iPhone backups" option was greyed out when you had iCloud selected for automatic backups.

You could only encrypt your "this computer" backups.

Now, the encrypt iPhone backup option stays selectable for both "this computer" and "iCloud". Maybe it only activates once you connect to iTunes? I found no mention of this on my phone. (iPhone 7, 10.0.2)

Not in my experience. Used to be, when you restored from iCloud, you didn't get your wifi / safari etc passwords back.

I used to have to re-enter every password for every network I ever connected to. Super annoying.

That may be the case, but the backups have definitely always been encrypted as this article from 2012 confirms: http://arstechnica.com/apple/2012/03/how-safe-is-icloud-data-ars-investigates/

I suspect the reason is that the apps themselves are not included in iCloud backups and it will be something to do with the way the settings (that are in the backup) are re-applied
