I spoke with Apple today, and they seemed to think that as long as you have it setup with Encrypt Backup turned on, it should be exactly like backing up to iTunes.

Can anyone confirm this? I'm not sure I believe it since where would you type your backup file password when restoring from iCloud on the device if it gets wiped or replaced?

Im not sure but with all due respect, does it matter? Its not like your device will tell you what the password is and if you forget it just reset your router.
i think you mis-understand the question. Anyone who connects to multiple wifi networks like coffee shops friends relatives etc have multiple wifi passwords stored on their device and most of us want to keep those with any restore.
