After upgrading my iPad to iOS 10 I got a notice that I hadn't backed it up since sometime in 2015, right around when I was trying iOS 9 beta on it.

Is this normal? It's as if the beta iOS is getting its own separate directory for iCloud backups. Which is a GOOD thing as it won't overwrite the iOS 9 backups.

Yes.
At some point in iOS 9 beta, or even earlier, Apple states that beta user iCloud backup will be stored on beta server.
So theoretically Apple has a dedicate beta backup server.

This is probably after the debacle of the iOS 9 beta when beta backups took up space on your iCloud and were "invisible" and couldn't be deleted. Effectively you lost the space until Apple sorted it all out finally.

I just updated to iOS 10B6 and got a backup notice that it has been over 2 weeks since I last backed up. I was on 9.3.3Beta before iOS 9.3.4 then iOS 10. I've been running betas since iOS 9 so I guess I never really noticed a difference in servers until I got that popup.
