For viewing an email in iOS9 was wondering if mail uses webkit (or whatever that new one is in ios9) under the hood that could perhaps make use of any content blocker plugin when rendering a message? I would like to avoid tracking pixels when viewing.

I don’t think so. Content blockers don’t apply to the WebKit engine, only to Safari.
