Okay I got my jailbroken iPhone 4S back from the shop. I have no idea how they did it but it's restored and the only app besides the default apple apps installed is Cydia.

If I do a restore from backup in iTunes 11, is it going to reinstall all of my apps and iOS 6 or will it keep me in 5.1.1?

Now I understand it's not going to install my Cydia, tweaks which is fine. But will it install all of my app store apps without upgrading to iOS 6
 
a restore from a backup does NOT upgrade you to iOS6

that is a firmware restore which is something differnt.

right click on your phone on the left side and select restore from backup.
it will restore your app store apps and settings.

once you start reinstalling jb apps you'll find that all settings will reappear as well, the settings are saved in the itunes backup as well.
