If I setup an iCloud email address, is that going to change my Apple ID or iCloud login to be that email address permanently, or does it just add it as an alias kind of?
 
Just to clarify, you currently have an Apple ID that was created through iTunes or somewhere else, so it's using a third-party email address for the ID? If that's the case, then no, setting up an iCloud address for that (whether you get an @me.com or @icloud.com) does not automatically replace it, but you can use either to sign in to Apple services. I believe you do get the option of making it your primary, however, if you choose.

I know that my original apple ID is @mac.com and that cannot be changed. I can set up aliases for @me.com, but I cannot change my primary mail address which is my apple I'd.

If someone knows different, I'd be interested in hearing about it.
 
As far as I know, you are right - whatever email you used for your original signup to iTunes stays that. iCloud, though, can be altered to an @me address. Don't know about the new @icloud.com
