I installed Yosemite Beta on a 13" 2013 rMBP and during the install process it rebooted with an unusual progress bar and the fans spun up to full speed for a few seconds.

This normally happens during an EFI firmware update!

Why would Yosemite install an EFI firmware update, and if one was needed, how come it hasn't been released for systems running Mavericks as well?

Yes, the Yosemite installer does include EFI updates for some models. Someone posted a screenshot earlier of the files inside the installer, but I can't find the post right now.

Just a guess, but maybe it has to do with Handoff and Continuity that is not available on Mavericks.

I had one too on my late 2013 15" rMBP. So it looks like some if not all the 2013 rMBPs got one.
