Yes. Unless you have excluded the locations they are saved in. This does not mean it's easy to restore these (without doing an install of the OS from a Time Machine backup). All these preferences are saved to files on disk. If you know what the files are you can restore them but if you don't there is no UI to, for example, show they settings from last week in System Preferences

What about Security update files I previously installed ?

My main reason I am doing a backup and clean installing is because I am having issue with my battery and I think it's because of a security update I installed before.
