Is there any place I can download .deb files directly from Safari? I need to download them so I can manually install a bunch of files at the same time without respringing/rebooting.

If they are from different developers, some are likely available but scattered all over and often hard to track down. In many cases, the .deb files are not available for DL, just thru Cydia.

I know, as I have tried to track some down when Cydia repo's were down.

That's about right. Some developers have them on their site, but you may have a tough time if you're looking for a lot.

Also, if you do find them, I've never been able to get Safari to download .deb files. I don't know if there is another way, but I use the Safari DL plugin and it says Safari can't handle .deb files when I try.

But, you can download them using MobileTerminal and wget by running "wget http_link_to_deb" or by pasting them to a text file, one link per line, and using "wget -i name_of_file"
