Has anyone else had issues where you try and update your e-mails and get stuck connecting for a while and then checking mail but receive no updates, though your computer shows that new e-mails have been received?

This has happened to me many times lately, both on GMail and Yahoo Mail, where it reads a last updated time but that is delayed from the current time and new e-mails received are not reflected on the phone. Happened today with GMail, where I opened a browser version and see at least 10-15 e-mails that are not reflected on the Mail on the phone itself.

Also, has anyone had delays where it says connecting for more than a minute even in a 3G zone?

yeah, this is pretty common for me, usually only on slower connections or low signal areas.

Does the same thing happen if using Mobile Me? Debating on getting the service, but if same issue exists, what's the point? Also, on the mobile me, if replying to e-mails, is it sent from you mobile me account or with either you gmail or yahoo etc e-mail address on it?

well, I used mobile me for a while with my gmail forwared to my .me address, but have switched back. Using mobile me will allow you to use push, so when you get notified of new mail it will have already been downloaded. It will still try to synch with the imap servers for mobile me when using the mail app, so if you have a low signal area you are liable to still get the message. Same thing happens on blackberry's from time to time when it takes forever to send a message or red x's when it does not have a solid data connection.
