What is the best program to do so?

There is no program as of yet for the iphone, however using SSH and Cyberduck, all you need to do is go into the application folder for the icon you want to change and replace icon.png in the folder with your new icon, named the same obviously.

I noticed its like you swear by cyberduck nd before i used it i didnt really know why but after trying cyberduck and seeing how easy it is i understand your affinity for it, its amazing!

iSwitcher lets you change out iPhone themes and make your own. I think they have it rigged up to make a theme on your phone as well. Just google it, read the threads on here and ModMyiPhone.com. I use Pixadex to keep track of all my icons, like iPhoto for icons, and the just export 60x60 PNGs from Pixadex. There are plenty of icon sites so you can just mix and match them if you like.
