That said, some apps have internal jailbreak checks. You may find that some apps refuse to run because you are jailbroken.

I did have one tweak once that because of the way it was coded caused the update pane in the App store to not show updates. Forget exactly what tweak it was, but it was not an important tweak to me so I removed it and updates started reporting correctly again. I could still actually update though when that tweak was installed. It just prevented correct reporting of updates.
