I have heard/read that if you install the El Capitan beta (or iOS 9 for that matter) and you are using your iCloud account and enable Notes and Photos those will be upgraded in some way that renders them incompatible with previous versions of OS X and iOS. Is this true?

Notes will ask you if you want to upgrade to the new format, but you can tell it not to and it will continue to sync with the previous versions. You need to upgrade if you want to use the new Notes features.
The Photos library will be upgraded, it means that your local Photos library can't be opened in the previous versions, but it will still sync with iCloud to the previous versions too.
