I just updated to 9.3.1.
In the stock mail app I'm finding an issue with replying to certain emails.

I have 2 email addresses linked to my phone. (#1) gmail and (#2) aol. email address 1 automatically forwards a copy of all incoming mail to the email 2s inbox.

In all other iOS versions whenever this happened two emails would show up in the email thread when I received an email to address 1. I liked this because I could choose to reply from either email address by viewing the respective email.

In ios9.3.1 I no longer get the two emails in the thread. It just shows a single email each time a new message is sent to address 1. This would be fine BUT when I click reply it seems to randomly choose which account to reply from and I have to remember to check/change it to the correct one before sending my reply.

Obviously I could cancel the email forwarding all together but would like to keep it for work purposes.

Any idea if this is a setting I'm missing?

Do you have both copies of the email on AOL and gmail if you check your email using the browser for each of the accounts?

If you don't see your forwarded emails from gmail to AOL, check your forwarding email settings in gmail and make sure its not set to delete gmail's copy.

If the gmail settings are correct, check the push/fetch settings on your iPhone for each account and make sure they are set to the same fetch time. If that is correct, I would try deleting the account off the iphone and recreate them again.

If nothing else, you can always tap the "Cc/Bcc, From" line when replying and choose the account to send from, but that's a pain in the @ss.

all settings are still correct. nothing has changed except for the phone.

i havent completely changed over yet so i still have my old phone on io7 - no issues. The emails still come in how they always did - I still get the two emails per thread (one gmail one that's forwarded to aol) whenever someone emails my gmail account.
on the newer phone that has ios 9.3.1 - any emails sent to the gmail account will only show the single email in the thread - as if it is recognizing a duplicate and purposely showing a single email when i check the thread.
I'd say it is choosing to only show the gmail version of the emails but when i click reply it randomly replies from either the gmail or the aol account. I can't figure out a way to show both emails so i can choose without having to click the CC/BCC options.

you are right having to click the cc/bcc every time and choose is a pain in the butt - i'd rather choose the one i want to read and reply to that one so i dont accidentally reply from the wrong email account.

On your gmail account settings page, have you enabled IMAP? You're old phone may still be connected to gmail via EAS. Gmail depreciated EAS support around iOS7/8 time for new devices. Now, you can only set the iPhone to fetch the gmail account and it should be set up as an IMAP account but you need to turn on IMAP support in gmail settings.

yeah i have aol pushing emails and gmail fetching imap since you can no longer push gmail.

its definitely not an issue of whether the gmail emails are making it to the phone - when i check the individual inboxes each has it's own copy of the emails.
it's when i view "all mailboxes" that i no longer see both copies of the email in it's thread.
