I have had this problem with all my iPhones: I can't delete large amounts of emails at once.

Is there a way, other than the brute force tactic of deleting the account and letting all (10,000+) the emails disappear, then reinstating the account?

Deleting the account won't delete the emails. Perhaps you can access the account through a computer application or a browser and delete messages that say?

This is the best answer for accounts set up as IMAP or Exchange.

If your email account is set up as POP each device needs to be dealt with separately. How is the account configured?

I have an iPhone 6+, my only device. My email is on a POP server.
 
Under settings for the Mail app there is , for each account, a "Advanced" button. That takes you to a page where you can set when deleted mail will be removed from the device and when mail will be removed from the server.

Assuming you are using the iOS9, if you look at your mail by looking at each account instead of "All Inboxes", you can select "edit" and you will be given a choice to "Trash All". You can also go into the trash for each mail account and delete all.

I assume you set up mail for POP mail in the first place.

So my fear was that if I set it to delete from the server at all, I would lose emails before I had a chance to read them sitting at my desk.

Am I incorrect? If I'm right, what do folks do?

You are not incorrect. (hope that isn't a double negative). If you set to delete from server then the emails will disappear before you can see them on your PC. If you look at the emails on your PC and leave them on the server they will still download to your phone.

I take the same approach as you and I did not think I had the problem you report. But now it seems I may. But I don't think that the emails are downloading again. I think ...let me test something
[doublepost=1473283016][/doublepost]It looks to me like the inbox will reflect that the emails are still on the device until the trash is actually emptied. I never noticed this before. I have the preference set to delete from the device after one week so i have never had a build up like you seem to have. (delete from device "one week", delete from server "never").

The Mail app has inboxes at the top and folders for each account at the bottom. I went to the folders, made sure all mails were in the trash folder and then deleted all from there. That solved my problem.

Deleting accounts and re-adding them would probably not solve your problem because it would cause the Mail app to treat everything on the server as new and download it all again (unless you first removed everything from the server).
It does address the issue where the Mail app continues to hog storage with emails that are supposedly deleted.
