So if I'm in Finder, and go into a subdirectory of a folder, then go back, it brings me to the top of the Folder every time, making it super difficult to work with a directory with lots of files. Is anyone else experiencing this? Is there a way to fix this?

A work around is to use the "Enclosing folder" command instead of back. Command-up arrow is the key equivalent.

Just noticed this action today while working with some folders in Finder... annoying.

I thought this was normal for finder , first time I'm using finder stock
I always used xtrafinder but is not supported anymore

So a fix is coming for this ?

I have been reporting bug reports for this since beta 1 and now beta 4 for 10.11.1 and guess what, I just installed the latest build last night and it is still NOT fixed. Either apple has decided that this is how it should be or they don't care about this any more.
