Beside apple lossless files, can flac music files be transfered and played in ios 10 without the use of third party apps?

No.
Since iTunes does not support it, you need third party apps to play FLAC.

You can use CloudBeats to play them off of cloud storage - I do this via OneDrive with a few albums that I have. Other than that, converting to ALAC is the way to go.

Yes and since both are lossless there is no loss of quality. I use xACT for that.

I use XLD because it has much better iTunes integration. Almost one click away and you can import whatever format you have into Apple lossless or ALAC or even WAVE.
