I used Bytafont 2 to chance my font, but when Springtomize 3 updated to support font changes I stopped using Bytafont. My issue is the lockscreen clock font is still set at what the font was set at in Bytafont 2. How do I clear that? Removing Bytafont 2 didn't do the trick.

Before removing Bytafont you need to set your font back to the iOS default. Simply removing the tweak doesn't work. I think you need to switch it to Bytafont backup if I remember correctly.

^yup, that's right. Because of the way how bytafont (2) changes your font, simply uninstalling it won't revert your font back to stock
