I imagine where ever the m4r file is when you double click it, is where itunes will establish the link to that file? Meaning if you move it off the desktop, it will lose the file?

I made a folder on my Macbook entitiled RINGTONES and I store them there after double clicking it on the desktop. Otherwise if you do trash the ringtones from the desktop then yes you will lose the file and won't have a ringtone.
