In Safari, go to the Bookmarks Editor, then Favorites, and toggle the arrow. Then delete anything you want from there. You can also enable Show Frequently Visited, this will show both windows, then you can click, hold, and move a site from one to the other.

I have Safari 12.1 and can't see favorites. at all only add favorites in Bookmark editor
 
I'm on Safari 12.1 also. Go to Bookmarks, enable (check) Show Frequently Visited in Favorites, then click Show Favorites, and both windows will show. You can then click, hold and move sites into or out of each, or completely out of either one.
