iTunes. As an encrypted backup.
Keep in mind that this does not backup any JB tweaks or apps. Just your JB data (sources, preferences).
If you want your tweaks and apps backed up you'll either need to get a list of what you have installed or install a JB tweak/app that will create a backup of that for you independently from the iTunes backup.
