iPod Handbrake + iPod problem

I've ripped a few movies using Handbrake (only DVDs I own ;-) ), and up until recently I haven't had a problem. However, after updating to 0.9.4, I did my usual thing - put in the DVD, and selected 'Apple Universal' as the preset with the iPod compatibility box ticked (so that I can get as full a resolution as possible, and also put it on my iPod). However, the movies won't go onto the iPod. I googled, and the most common issue seems to be the codec - but mine are all in H.264.

How can I solve this?
