Handbrake issue?

I've been trying to rip some blurays to stream from my iMac on my Apple TV2. I can successfully rip them with MakeMKV and use Handbrake to convert them to m4v but when I stream the movie, there are audio drops during the movie. This only happens when it's set to Dolby Digital...Stereo mode works fine. When the audio drops, it almost has a clipping sound, the speaker makes a tapping noise...it's not constant but it seems to happen during the same parts of the movie....I have tested this on two ATV2's...and it seems like it's the video file. Any suggestions? I use the default setting in Handbrake for ATV2.

One other thing, I have tried both HMDI and Optical and both produce the same clipping/tapping sound.

Posting an activity log from handbrake would help. Also, have you checked that the MKV file doesn't have the same audio drop?

From looking at the log, I can't see what handbrake is doing wrong that would be dropping the audio. It's not dropping frames or losing/gaining runtime, so that's good, but that doesn't help with the audio issues.

To get around the issue, you can try to remux the original audio track from the MKV to the encoded file using subler, which can either run a passthru track or downmix it to a stereo AAC track. It's an extra step, but it'll save you the re-encode time at least.
 
I changed the bitrate from 640 kbps to 384. This seemed to have fixed the issue...hopefully. Now I have to fix all the other one's I have already ripped. FML.

That does seem to be a high bitrate for audio. As others have noted, you can just covert the audio and remux the audio using something like Subler.
