Wondering why when I select my HD 3 drive in (System Preferances/Startup Disc) it doesn't appear on TOP of the stacking order like my other 2 drives. I have (3) HD's on my MacPro. Example: when I choose my 3rd HD it remains on the bottom of the stack when I choose it as a Startup Drive. My other 2 drives always move to the top of the stack when I choose them as a startup disc. See 2 attachments, HD 3 remains on the bottom and I know it has started up as the start up drive. I changed all (3) of my drives desktop patterns to something different so I know they are the drives I have chosen as a startup disc. My MacPro has (4) drive bays..... I put all three drives in order...Drive 1 (Bay 1)....Drive 2 (Bay 2)....Drive 3 (Bay 3) and one empty bay in 4. Any help would be appreciated! Reesche

Not sure if this solves your problem. You can try resetting the PRAM and hope this fixes the issue. Or try removing the HDs and reinstalling them might help.
 
Just move them to where you want them on the desktop. Then when in the finder, click on View scroll down to Clean Up. Restart, HD Icons should remain where you placed them.

I'm reasonably sure this has to do with how Mach/XNU enumerates the built-in disk drives. I've noticed before that the BSD name of the disk drive is almost never the same- that is to say that your boot drive is not guaranteed to be disk0. It could be disk1 or disk2 or disk3, and even then it will change every time you reboot.

I'm not sure, but I think this factors into how the Finder organizes the drives if you haven't done so yourself. So the only way to make the drives stick is to drag them into the correct location yourself, otherwise the system will just do whatever it wants.

Thought that the SYSTEM did all of that in a specific way.
