So I installed an SSD and used Carbon Copy (CCC) to move everything but my user files to the SSD, but it keeps the applications, and OS files on the HD also. Now I think some application are launching from the HDD and not the SSD. How can I go in and remove all that data from the HDD?

Any help would be great.

I'm not sure I understand the problem.
If you have an /Applications folder on the HDD, and you don't want it, then delete it.
If you only want your user folder on the HDD, delete everything else.

Make sure you have a backup, of course.
