The weird thing is it’s the case with any hard drive or sled. They all stick out. A couple of them are crooked. I wonder if the slots were tampered with.
First check your HDD carriers/sleds are all the same size - MacPro1,1 to 3,1 use a smaller in length sled. MacPro4,1 and 5,1 use a longer one since the SATA ports are on the backplane itself while the earlier models are on the case.

Second, check if where the SATA ports are screwed to the Mac Pro case are not bent, very common to happen with used Mac Pros from people without much care.

yeah, they’re really bent. that sucks. i don’t know how people get their mac pros so damaged…

Not to add much to this but I did learn that.
Tried to use a sled from a 5,1 in a 3,1 and to my surprise it stuck out.
I just glad I did not try shoving it in there.
