Does anybody now where the settings that remember if a song is unchecked or checked is kept? Ive had to rebuild my library multiple times(I have backed it up and restored it just fine) it just never remembers the checked settings and it is a MAJOR chore to go in there and do it all again??

You can create a smart playlist that lists all checked items:
Then create a new playlist from those items:
Now they'll stay in that playlist, even if they become unchecked.
