Help with SSD Set Up

So, I installed a Crucial 128GB SSD on my Mac Pro and love the speed boost I get from using it as my start-up drive. However, I seem to have developed a few glitches (inability to log-in occasionally, a blinking folder with a question mark during start-up, slowing of RAM, app hangs, etc.) that may be related to the OS/apps/home folder being on my SSD and my directory (everything else) on another HD. I've read extensively on how to configure this correctly but still it seems something is wrong.

Would anyone care to step me through what should ONLY be on my SSD and what should ONLY be on my HD?

I am a little confused by what you have, or don't have on your SSD.

When you installed your SSD, did you reinstall the OS to the SSD or did you do a restore or migration to the SSD?

I have an 128GB SSD in my system, I just reinstalled Lion to the SSD and I've had no problems.

When I set up my Crucial M4, I cloned everything to another disk for backup safety, then deleted everything but Applications, Developer, Library, System and Users folders. Then I cloned the "reduced-down" HDD to the SSD and set it as Startup after the clone was complete.

All the stuff in my Users folder that was taking up too much space, like iTunes music files, I moved to another HDD.

So far, it's been dreamy.

I have an 128GB SSD in my system, I just reinstalled Lion to the SSD and I've had no problems.

I think I did a migration to the SSD from the original HD with the OS. However, since then I did new install of Lion on the SSD. This fixed some problems and created new ones. I'm not sure why I get a temporary blinking folder with question mark before the Apple logo appears on start-up. It's as if the system is looking the start-up disk or home folder and can't find it, then does.
