Lately, my Mac seems to have started hiding apps when i click off then. For example I had iChat open and it hid all of my iChat windows when i clicked off to use the Finder.

Also, when i minimise Safari to the dock and click off, the minimised browser windows goes away from the dock and the icon is no longer present in command tab

If you click on the Safari icon in the Dock, does the window reappear? In other words, does it hide or close?
Do you have any theme changing apps or hacks installed? How about keyboard hacks?
I'd start by repairing permissions in Disk Utility.

Yeh if i click the icon it all comes back again
The arrow from under the icon never goes anywhere
