Posting this in case anyone else runs into this. I tried to creat a smart mailbox today, and found the Apple Mail Preference window was blank. Trashed the com.apple.mail.plist. Rebooted. Nothing. Restarted after unplugging the iMac in Safe boot mode. Mail Preferences was still blank. Apple Tech solved it:
~/User/Library/Containers/com.apple.mail/
-Select all three items: Data, New Folder with Items, Container.plist
-With the three items selected Right Click/New Folder w Selections (3)
-REBOOT
After reboot, opened Apple Mail Preferences, Preferences are restored.
Does anyone have a clue why this worked?
