How can I organize my iphone from my computer?

If I understand your question, try WinSCP...

You can put the apps on yourself via SSH etc as mentioned, but really, Installer is much easier and has the benefit of notifying you if an app is later updated. With the queue there now, you can also line up a bunch of installs and then hit install, so you don't have to wait for each download before moving to the next.

Thanks but is there any gui app out that lets me control it directly from the computer so I can move icons around in a certain order much faster.

Not that I know of. But assuming you are on 1.1.3, you can just hold down the icons to go to wobbly mode and drag them directly? And if not on 1.1.3, use Customize to set the order.
