I'm installing a new Hard Drive.
I was wondering, how do I backup the Application?
Does the iTune's "Backup To Disc" work or it only work for music/video?

Not sure, but all your apps will be located (or should be) in /Users/<username>/Music/iTunes/Mobile Applications/

You can back them up from there to feel safer. Plus if you do lose them you can redownload them for free from the iTunes store anyway.

Backup application files?

Now the real question how do I backup application data so if I need to restore the app doesn't start off fresh and I have to restart in monkey ball, loose all of my whatever data for my apps. This is been the part that worries me the most

Any ideas?

do you really think that in the time between when you change hard drives and transfer everything back, that your iPhone will crash and wipe its memory?

i doubt that will happen, as a matter of fact, ive never heard of that even happening on an iphone before

you should be fine

Actually I have had my iPhone turn into an endless reboot when installing Apps from the AppStore on the iPhone itself or doing updates on the phone. So thus I have had to start from scratch on SuperMonkeyBall (I made it to the first part of Space Craze level so lots of work to redo this!) I have lost audio recordings due to this. I am just glad OmniFocus syncs up with the server so I don't have to worry there.

But does anyone know how to back up application data so when either I do an upgrade on the iPhone or a restore I don't loose all of my data! :)
