How do I do this, I did some googling and the few instructions I found were outdated, and the files didn't seem to match up with the files in the OS X install. Anyone know how to do this?

macOS How do I delete an Eclipse workspace?

Appears to me that inside the directory where I tell eclipse to store my workspace, there is a single directory named ".metadata" I would guess you could "rm -rf .metadata" to nix the whole shibang.

You can just delete the workspace directory and eclipse will prompt you for a new one next time it runs. If you store your projects inside the workspace directory (the default when eclipse project wizard runs), you'll need to relocate them before deleting the workspace.
Deleting your workspace will also delete your preferences, code templates, update site, etc. so you may want to export them first.

No that doesn't seem to work. I've deleted the workspace directory completely, but somehow eclipse still lists it under File->Switch Workspace. It's not a huge deal, but every now and then Eclipse will throw an error at me and then i check later and the directory has been recreated!
Now that you mention it, I get an empty Workspace folder in my Documents folder every now and then. I ignore it. I use Eclipse 3.3.2 and have it prompt me for a workspace when starting.
