Eg if I’m watching YouTube in a window and try to open up any app, in most cases that app opens up full screen and pauses my video which is annoying, I tried windows apps mode and stage manager and consistently can’t open apps as a window even if I drag it to the right side of the screen.
 
Apps will open in their last known state. So if an app was full screen when it was last used, it will re-open full screen. If it was windowed when it was used, then it'll re-open windowed.

Also, are you using the YouTube app or YouTube in Safari? I use the app, and videos switch to PiP mode when I open another app full screen. If in Safari, you can try making the video full screen (so it fills the Safari window), and then open another app. It should switch to PiP mode.
 
Be aware that apps being opened for the first time will open in full screen, assuming the app has a full screen size class. This is the default behavior and cannot be changed. But once you open the app and resize it to a smaller window, the system should remember that state and use it the next time you open the app.
 
The main problem lies with the YouTube app which pauses playing if another app is opened full-screen. I don't expect YouTube is going to change that anytime soon.

But as @BigBlur mentioned... once another app is opened, YT video that is currently playing automatically goes into PiP.

Unless the OP does not have PiP enabled.

Not everyone has the option PiP in the YT app (I don't, for instance).

Wasn't aware of this... according to Google some users outside of the US are not able to access PiP, been using PiP since Google allowed the feature years ago for premium users.

Ah, you're right...I forgot about the dumb restrictions they have in the app.

In the US:
  • Non-music content support PiP without a premium membership
  • Music videos require a premium subscription to use PiP
Everywhere else:
  • All content require a premium membership to use PiP

This can be worked around by using YouTube in Safari instead.

yeah that is quite annoying. The thing you can do is put one of windows and shrink it down when open the other window and shrink that down as well. On the 26.1 beta 2 update you can have slideover which will permantly keep the window on top which will hopefully solve your problem when it eventually comes out.
