So I use train tickets from an app, and they go into the Apple Wallet and show up on the Lock Screen from 4 hours until the train's departure. But they stay on the Lock Screen long after I have used them so how can you manually remove them..? Do you have to go into Wallet and delete the actual pass from there?

Swipe right to left on the notification to remove it from the Lock Screen. You can delete the pass from Wallet but you don't have to.

I wonder if maybe there is a "bug" with that particular rail line's passes?

In the case of my plane boarding passes, they leave the lock screen soon after the flight takes off. So they seem to work correctly re: time and or distance from the airport and departure.

Looking at the documentation for passes, there is a field/value for up-to ten locations on a pass and distance from locations that trigger display. Also date/time values. Wonder if maybe they have too big a geofence defined and or departure and arrival stations in the locations field.

locations
[Pass.Locations]
An array of up to 10 objects that represent geographic locations the system uses to show a relevant pass.

maxDistance
number
The maximum distance, in meters, from a location in the locationsarray at which the pass is relevant. The system uses the smaller of either this distance or the default distance.

relevantDate
string
The date and time when the pass becomes relevant as a W3C timestamp, such as the start time of a movie. The value must be a complete date that includes hours and minutes, and may optionally include seconds.

expirationDate
string
The date and time the pass expires. The value must be a complete date that includes hours and minutes, and may optionally include seconds.

But also see this:

The system displays the pass on the lock screen if both the date and any location matches. Passes with no locations display on the relevant date. Similarly, passes with no relevant date display when one of the locations matches.

So if no station defined, will display a good chunk of the day on day of travel? Not sure.

This is very interesting, thanks!

Yes, to remove train tickets from your Lock Screen after you've used them, you need to manually delete the pass from the Apple Wallet. Simply open the Wallet app, find the ticket, and tap on the option to delete or remove it.
