how does apple know if you open the case?

Well your warranty is voided if you break something in there while its opened. There really aren't many other indicators. The screws do have the paint on them that shows if they've been used heavily. However, I don't know how heavily that weighs in.
Does poking around mean actually installing a new drive or something ?
If you don't actually need to open it then I wouldn't. They aren't designed to be opened all the time and it just lets dust and stuff get in. I have actually broken ribbon cables from opening up laptops too often. Plus you have the chance of breaking all the plastic clips and stuff that hold components in and so forth...

I changed the hdd in my MBP with a non Apple one and they didn't say anything about it when it went in for a logic board replacement.
afaik, as long as your careful and don't break anything, it doesn't matter. there's no seals or tell-all way of knowing that its been open. i previously opened mine and took it for a repair later and they didn't mention anything.
Correct, there are no indicators. Just make sure you don't knurl the screw heads up. The paint on the screws is "Loctite" (thread lock), which makes sure that the screws don't come undone by themselves. If you want, you could reapply this before putting the screws back in, but it's not necessary.
I believe it's loctite.
They should use red tho. They would know if you tried to open it up with red.
